The short answer
Multiply ingredients and batch labor by the number of batches, then add order-only labor, packaging, and other order costs once. Divide by one minus the target gross margin. Divide the unrounded order quote by total cookie yield for a per-cookie quote; multiply by 12 for a dozen.
A $26 batch of 24 cookies with a 30% target gross margin needs a batch quote of $37.15 when rounded up to cents. That is about $1.55 per cookie or $18.58 per dozen when each display value is rounded up separately.

Separate batch work from order work
Mixing and baking time repeated for every batch belongs in batch labor. Time spent once on an order, such as arranging pickup or preparing one invoice, belongs in extra order labor.
Check boxes and order size
A per-dozen figure is derived from the whole order quote. If each dozen needs its own box, include the correct total packaging for the order; otherwise the displayed per-dozen figure may be too low.
